The centre back was dismissed by referee Kevin Wright in the first half of the game, contributing to the 3-2 defeat for the Cobblers.
Speaking to BBC Radio Northampton, manager Aidy Boothroyd confirmed an appeal would be forthcoming, "Johnno's gone in brave, but the referee couldn't get his card out quick enough."
"It was a poor decision which, in the end yuo can say cost us."
