The 26 year old has made over 200 appearances for the Robins and will now remain at Ashton Gate until the summer of 2014.
"I'm just thrilled with the new deal. The six years I've spent with the club have been superb. I can't wait to get fit again and play once more."
Fontaine graduated through the youth ranks at Premier League Fulham before joining City on a permanent contract in 2006.
